If you have the Coupe kit, the handles on the trunk door are able to be adjusted, to increase the "pull" into the seal. At least it was on my Valkyrie with the Coupe kit, no top box...
Leaks in these trike trunks can be a bear to stop. Here's what I've done so far:
1. Clean and re-applied RTV wherever there are wall penetrations such as electrical wires, screws, etc.
2. Check that door gasket fits properly by putting baby powder on gasket and opening and closing door a few times. If gasket not sealing you might try adjusting to make fit if possible. If gasket is damaged, dried out then replace.
After all that I still line my trunk with plastic when on road trip. Riding in rain all day seems to penetrate no matter what I do; not much, but enough.

I had a leak in my MT trunk for GL1800 and was successful in fixing it by finding a trunk seal gasket that was slightlythicker than the stock unit. I walked through a wrecked car yard and looked at several trunk strips of various car brands. I found a couple that were about 1/16 of an inch thicker than stock. I bought several (they were cheap) and went back and tried them out. The one I used was from a Honda Civic and no leaks since.
